Microstepping actuators

Problem: I Wish to have my actuators have a home position based on input from its own encoder a run to position based on a secondary cylinder encoder then return to home based on cilinder edcoder limit set I am using directsoft 5 450 PLC and H4-CTRIO counter cards--Is ti possible to have different modes engage in a sequence based on encoder Inputs? any thoughts or suggestions would be greatly appreciated :confused
