What are the differences between DL250 and DL250-1? I swap my DL250 with a DL250-1 and my stepper motor stops working. Everything is the same so i'm guessing DL250-1 is somehow affecting my counter module thus not output to my stepper motor.

Are you using the D2-CTRINT? If so, your ladder might not be setting up all of the parameters for the configuration. This is stored in an area of the PLC called the scratchpad area and is not usually downloaded with the ladder program.
Another possibility is that you used the toolbar button or did a "Write Program " to PLC and did not get all of your V-memory downloaded. Try using File menu -> Save Project to PLC. You will have needed to have used "Save Project to Disk " on the old PLC for this to work however.
