Is there a way to change the secondary color of the blink cycle of an indicator? I.E. If I select to blink the background of an indicator which is yellow, the background will blink yellow and then light blue. I would like to be able to change the light blue to a more neutral color.

Not at this time. It has been requested as a feature and added into the Cmore "feature request " database.
